Hello All,
I am looking for an option to "clean" out my folder where my assembly is stored. When I say clean I mean delete any files in said folder that are no longer being used/associated in/with my assembly (parts I may have used and then deleted due to design changes etc.), the reason is I rename all my files with an item number and by the end of the job there might be a lot of parts that are no longer being used. To make sure I delete all unused parts I have to compare my assembly to what is in the folder.

I came from using a program called CimatronE and they have/had a feature called "delete unused files" to cut down on unnecessary file clutter.

The easiest method is to create a new folder, load your full assembly from the old folder into NX and SaveAs to the new folder. Then delete the old folder.
If you have components coming from multiple folders and use search paths, you can then delete the 'common' files from your new folder or just leave them as a complete assembly structure. One place I used to work did that with their PTC CAD assemblies, then zipped the folder and uploaded the zip file into TeamCenter.

The method proposed by Ben is not that simple in NX, since If you do a save as you will have to do that file by file. ( Save-as on the top assy will not save-as the components. - You have to do that manually. IF you want to copy many files, use the Clone assembly function. It will do that.)
NX does not care that the parts are in different folders.
The maybe simplest solution is to find/install the plug in "UG ZIP", see http://www.eng-tips.com/viewthread.cfm?qid=345894
( make sure you use the 64 bit version)
Zip all files , empty the directory, unzip the files back.

Note that the UGZIP ONLY will zip the components of a loaded assembly. make sure you ALSO load all the drawings etc.
If you have other assemblies in the same directory, you need to load /zip these too.
It will NOT zip any CAM specific files such as "output NC data".
