What's the best way to go about determining shear and tensile loads in two bolts of diameter D that fix the two segments together -- where I have known forces and moments acting in the X, Y and Z planes (all with different magnitudes). Is there a way to simplify this? Thanks

Resolve the moments into coupling forces then design the bolts for the resulting shear and tension forces using an interaction equation.

Thank you motorcity. So Mz will create a force couple in tension (Mz/a), Mx will create a force couple in shear (Mx/a), and My will result in a 0 force couple. Does this sound correct?

That is correct, except My may create flexure of your bolts depending on the arrangement and how My is applied

Right, I would be cautious about the effect My has on your bolts. Having a third bolt (or forth, for symmetry) off of the y-axis would greatly increase your resistance to that moment. You'll also need to consider the forces themselves in addition to the moments. I'd recommend using AISC J3-3(a) or (b) for calculating the combined loading case.
