I have a question about how to allow components of a sub-assembly to move in a higher-level assembly

my situation is this:
for supply chain reasons, we get a subassembly of parts with links and bearings and sliders and rigid parts from one vendor
and from another vendor we get a second subassembly of only rigid parts.

for the first subassembly, i am able to constrain all these parts (aka put links and bearing into pockets... and still have rotational motion for the links/bearings/shafts)

these two sub-assemblies are then mate together ... and i need to constrain the other end of the links to the second assembly's bearing pockets.

ultimately, i would like to allow the sub-assembly to be able to move in the master model to show the complex motion between the groups ...
but when i bring the two subassemblies into a higher-lever assembly ... it treats each group like a rigid body.
i would rather not make a flat-assembly ... since it will destroy my sub-assembly links and drawings and supply-chain rationale.

Have you looked into over ride position? Check this command out in the help files.
