I am analyzing a piping system using AutoPIPE and can not figure out if the software calculates the static head of the system. Basically, should I set the pressure to be the design pressure at the highest point of the system or the lowest?

Design pressure is the maximum pressure at any point within a given system that the system will be designed to hold at a given design temperature ... and usually plus a safety margin. It usually has nothing to do with actual hydraulic static or dynamic pressures and flow losses in a system, which must be combined to find out the maximum hydraulic pressure in the system (not necessarily at a low point).

Autopipe does not calculated static head. You have to calculated a design pressure for all parts of the system. If the system has a lot vertical change you a can vary the design pressure between nodes.

As KevinNZ mentioned, P1, P2 can be changed between nods. P1, P2, ... these are not exact pressure, but group of conditions at each nod.
