Would the residually connected CT's work for ground faults if the neutral is ungrounded for Yd11 transformer?

No.

Slightly longer answer - the only means of detecting a ground fault on that system will be using voltage.

Ground faults where? If the source is grounded and it is feeding the Y winding then you could detect a fault on the Y winding with 3 CT's. That would be known as balanced earth fault protection where I am from. More details required.
