I am trying to do a comparison between deflection for a structure with bracing and a structure without. Short of copying over the model and deleting the braces, is there a way to temporarily suppress them from the analysis? Such that I can do a comparison within the same model?

Yes. You can turn a member inactive by double clickling on it and choosing member is inactive under the general tab. The issue with doing that is your model may become instable if there is nothing to laterally support the structure.

It may be advantageous to copy the entire structure over 50' (or whatever is appropriate) with all loads and boundary conditions within that same file. That way, when you run the analysis, you get results for both structures at the same time.

Of course, this assumes that your model isn't too gigantic. If it takes 15 minutes to get results to begin with, this method probably isn't the right way to proceed.

If you have large number of members you want to make inactive, you can select them in the model view (make sure
only the members you want to deactivate are selected). Then use the "Modify" screen to deactivate them all at once.
