The MTR for a piece of A519-4130 (SR) we received lists its tensile strength at 104 ksi and yield strength at 88.5 ksi. Table S2, of ASTM A519-06, lists the A519-4130 (SR) with tensile and yield as 105 ksi and 85 ksi, respectively. Is there an allowable variance in the ASTM tensile strength?

That table lists typical values to expect on testing. The MTR is actually in excellent agreement with them. They are not specified limits. Applicable limits would have to be specified by the purchaser if they have mechanical requirements for A519 material; this is the reason mechanical testing is mentioned in the spec as a supplemental requirement.
