Are mechanical engineers eligible to handle the material selection issues within an EPC? As a Mech.Eng, I am facing a lot of problems dealing with material issues, what shall I do ? and what the company have to do ?

Material selection for mechanical service, or for corrosion service? The former is your stock and trade. The latter requires either a metallurgist, a chem eng with more training, or a mech eng with (in my opinion) even more training.
