My company recently received some carbon steel valves for HF acid. Looking for clarification on the A216 S16 requirements. Would the Cu+Ni=0.15max apply to both body and bonnet. Or just the body of the valve? The bonnets are not meeting this part.

Bonnets probably do not need to meet the S16 requirement as they would not be in contact with HF, unlike the valve components.
