A pressure Vessel which is designed as per ASME SEC VIII Div1, shell segment ( two out of four segments) ID 1300mm and thickness 16mm (material SA 516-70) is made with two longitudinal weld joints as against drawing requirement of one to save material.The joints are separated by 30 deg and is not fouling with any of nozzles.The vessel calls for spot Radiography.Is the additional weld joint also to be spot radiographed or 100%.Is it required to take client permission for this deviation ( Drawing is not approved by client)

Extents of spot RT is per UW-52. Likely no additional RT is required.
Don't know what else your contract might require, but if drawing approval is not required, you are most likely good to proceed.
HOWEVER, I doubt your client is expecting two long seams on a 1300mm (~ 51 inch) cylinder. As a customer relations matter you might want to get their buy-in.

And, go ahead a charge the fabricator for the RT time and money. After all, he is the one saving himself time and money at your reputation and expense.
