I could not see the video but I have a guess.
Use your rectangle to select the face(s); there may be a very small face that is hard to see and needs to be deleted so the remaining faces trim properly, and that the rectangle will find

The error message also suggested selecting cap faces. Did you try that as well?

I had NO problems whatsoever deleting any and all of the holes in your part file (see attached video) using the Delete Face function with either NX 8.5.3.3 or NX 9.0.3.4.

I had no problems, too.
I would try do reset the dialog of delete face using the round arrow in the delete face dialog title, and try it again.

this could even be a graphics issue
make sure you have the "right stuff" on your computer

Thank you all for your replies and your time.

@Jerry1423 Thankfully it was not a graphics card issue.

I do not know what I was doing wrong (especially when I watched how easily John Baker deleted all inner faces), but it was quicker for me to re-install NX and somehow the problem solved. I must had gone something wrong with the first installation or the updates.
