We are welding a 48" pipe for cooling water system. We have branches of 14 and 16" without reinforcement. We dont have a weld joint design. Do we have to weld it set in or set on?-

It may depend on the Code you are complying with.

ASME B31.3 allows either set-in or set-on as defined in section 328.4.3.2.c and in Fig 328.4.4. That said, most diagrams in B31.3 show set-on, so maybe it's preferred. IMHO technically neither is better than the other.

Set-on may have some advantages over set-in, like there's no root weld penetrating into the header. When the branch is small, you can easily (visually) check the root weld for a set-on. Welding positions may be different and preferable for one case over the other.
Then again, set-in might have advantages over set-on, but Im not aware of any at the moment

Is not my case but may be in more critical service, the set-on is objectable. My question was about the reinforcement area that you have with set-on compare to set- in. Indeed weld productivity is higher with set-on design.
Sorry the code is ASME ANSI B31.3
