Are there methods available (3rd Party Applications, Macros) that would allow you to create 2 PDF's of the same drawing...One PDF that includes a "specified" watermark while the other PDF would be without the watermark (Clean Copy).

Note: We do not use Enterprise PDM

Could you not duplicate the drawing as a 2nd sheet or as a 2nd file, and have one with a watermark and one without. Then create a macro to save a PDF and have the macro tell it to save sht 1 and sht 2 as separate files?

Maybe Adobe has something in their arsenal? That will allow you to create a macro there that will export a SW file out twice with and without a mark mark.
