Is there a standard which speaks to the layout of controls in a power transformer junction box? Or are there general rules to which to follow for general layouts of components inside of a control box for large power transformers?

Depends where you are. In the UK the conductor and terminal numbering generally follows BEBS-12, or more latterly TS 50-19, numbering scheme. Both are published by the ENA. Physical arrangement generally just follows good industrial practice. Large organisations such as National Grid may have their own preferred arrangement, but they'll detail that in any purchase order.

The IEEE standard is no more a draft standard and the final version has come as C57.148-2012 IEEE Standard for control cabinets for Power Transformers
