On a regular basis we receive step files with geometry that is intended to be solid but instead are separate surfaces with edges that do not align well. These surfaces will not sew into a solid because of it. Is there a good way to fix this problem or perhaps another software that can fix issues like this?

Try asking for a parasolid file from them and see if the result is better.

Maybe if you post one of the files then they can be deciphered and advice can be given.
