Dear all,
Can somebody explain what is the limitation in between of FFS (API-579) and PCC, whether both of them can be applied only for in service plant ?

PCC are Post Construction Codes. There are 2. PCC 1 is a guideline for assembling bolted joints.
PCC 2 refers to the requirements for conducting repairs to Pressure equipment, either for temporary or permanent repairs. These are repairs required after failing a Fitness for Service assessment, or if the user decides they want to repair even if it can be proven to be fit for continuation.

Thank you, regarding flange misalignment is this requirement mandatory to be followed since my understanding this alignment shall be adjusted during construction not in service or post construction or during reinstatement after breaking containment.

Anything after the construction phase does not require you to follow the construction code. Which is where the equipment user has to decide what practice to follow for post-construction activities eg. maintenance etc.
Unless you have a contractual agreement/local legislature/insurance requirement, you do not need to follow any particular code. But best practice would advise you to follow a documented procedure based on sound engineering judgement.
