How are bolted connections through 3 sistered wood bending members calculated. Ive designed the beams based in relative stiffness, but I'm unsure how to determine demands on the bolts, say at 16" OC. Is it simply a double shear scenario using NDS and the shear at any given point along the beam? Or is the bending action taken into account somehow?

Depends on the arrangement. If the sister joists are bearing at each end, the bolts do very little other than transfer gravity load to the sister joists and reduce their buckling length.

As said above, I think it depends very much on how load is being transmitted to the sistered assembly. If for example, you have 3 sistered 2x floor joists supporting 6x6 post, the assembly will perform one way. If you have 3 sistered 2x floor joists supporting perpendicular 16' span floor joists, the assembly will perform another way.

@tmoe> Assuming the new sistered joists are not directly attached to the floor, the load will be transferred
from the existing joist to the new joists(sisters) through the fasteners. The fasteners will have to be sized
to carry the load taken up by the sister joists.
The min / max spacing of fasteners will be governed by NDS.
If possible provide two rows of fasteners with staggered pattern.
