I have a question on using 2d elements for building a hollow box beam section.If we take the mid-surface of the section and build the thickness on both sides, there will be penetration of the material (thickness) at the corners of the section. Can anyone please tell me the procedure to model a box beam using 2 Quad elements.

Even with the slight overlap, using mid-plane 2D elements is probably the best way to model that structure. Unless the wall thickness to size ratio is high enough for it to really impact the model, in which case, you might have to look at solids. I've done VIP aircraft cabinetry interior modeling (composite panel construction) and we always used the nominal mid plane surfaces stitched together, with good results.
