API 1104 does not seem to address if excess penetration of the root bead is a problem.
For pipeline applications it can obviously be a problem if there are loose wires or electrodes inside the pipe (getting stuck in valve seats or meter runs)
but it is also a potential hang-up spot for smart pigs and cleaning pigs.
Is there anywhere in 1104 that addresses this?

Seems like the different codes have standards for excess reinforcement, weld finish, etc. - would those apply to the back side of the weld in question as well, same as to the front?

API 1104 provides limited direction to the designer and contractor with regards to NDT acceptance criteria. The owner is responsible for developing a project specification that meets the minimum requirements of API 1104 and their specific needs.
