If I have an assembly with several parts...
Can I "join" two (touching) parts in such a way that they become only one single part in the assembly (and a single file)?

For example, I have an assembly with 1 nut and 1 bolt screwed on it.
How can I easily convert that assembly in just one single part (not assembly) made with the nut and the bolt?

What's the best way to do it? (instead of copying and pasting) objects from one part to the other?

create a new part in the assembly, wave link the 2 into the new part, but don't make them associative, then delete the nut and bolt from the assembly, or suppress and keep the wave links associative, the choise is yours

Besides that interpart associativity what would happen with the intrapart associativity?, Any disadvantage with this method?

No, there really is not a disadvantage; except for the extra work that you are doing.
A guess a disadvantage would be for someone else who opens up the part and wonders why you did things the way you did, and needs to figure out how to undo them.
