How are other suppliers handling the problem of creating free state and assembled state
parts that are related to each other? For example rubber boots, clips, extension springs, etc.
The compressed assembled state is typically shown in main assemblies. The free state of the same
component is show on the accompanying drawing. Is there a way of optimizing this process and
just having one part that can be shown in varying degrees of states, ie; free and/or compressed?

This depends on companies procedures....you can use for example so called flexible parts to show a different state (same part number but with a suffix which is showing another state) and use Scenes in 3D assemblies (I assume you are talking about 3D).
