My question is, the welders for this particular job and the welding procedure are qualified on X60 pipe (group 2). X60 pipe was ordered for the project, after further investigation the MTR's show that the actual yield strength is 69,000. Does this mean that the welders and procedure need to be re-qualified for group 3 (>65,000)?

No, it will not require re-qualification.
API 1104 Clause 5.4.2.2 notes "b" Specified minimum yield strength - not actual yield strength.
The specified minimum yield strength for X60 as per Table 3 of API 5L is 60,000 psi minimum with 82,000 maximum.
As long as you have definitely been supplied with X60 then you are fine to continue with the procedures as qualified,
