Any ideas on how I can fillet the intersection of the two pipes? If I split the part in half by cutting at the centerline it fillets fine. But then my mirror to remake the part fails.

How is the intersecting pipe created? Is it an 'up to' extrusion? What size radius are you trying to use? From the picture you've shown, it would appear that the only limiting factor would be radius size. A bit more detail would help.

You might also try a Face Fillet rather than Edge Fillet.
If you can't figure it out attach your assembly here.
