Is there a way to use the curve through xyz points command and have it use a different coordinate system that I've defined rather than the default one?

Because I did with the Reference Geometry create a new Coordinate system, I just can't seem to use it for much.

1. Create the curve in a new part using the default coordinate system.
2. Insert that part into your target part, aligning its coordinate system to the one that you have defined.
3. Use convert entities to make use of the curve in the target part.

There are several possible workarounds but without knowing more about what you are actually trying to achieve, it's difficult to offer an exact solution.
An alternative to EEnd's suggestion is to use the Rotate Entities function after creating the XYZ curve.

Create the solid/surface the XYZ curve is intended for, and then use the Move/Copy Bodies tool to re-orient.
