Hello,
Is there a way to remove links (specifically contextual) in a wire harness assembly? These links are not needed and instead of isolating each part within the assembly, I would like to execute this on the entire assembly if possible. Thank you for your help.

1) Go to the menu bar, edit, links
2) You can also right click on the Multi-branchable and Click on Links
Once you have done this you are able to Activate/Deactivate the contextual links.

I think I need clarify a bit more. I have a wire harness assembly made up of multible Geometrical Bundles (GB). Each of these GB's have many multi-branchables(MB). Each MB thas bundle segments strung between retainer instances or routed to/from connectors.
I need a way to mass remove any contextual links that exist in this harness, or isolate the bundles? The harness does not rely on any other driven data (i.e. relative to a hole in sheetmetal), so I believe cutting these links will not hurt. Below is how my harness is constructed.
I am trying to prevent downstream issues from contextual links and just eliminating them to begin with seems to be something I want to try.
On a seperate note, what are multi-modle links? Are these links similare? I ask because some designers I have talked with reommend NOT copy/pasting connectors from a different harness directly. They recommend pasting connector into a seperate window, then copy/paste from that window?

Or like it was said by unspokenowl you can use edit links and isolate each of them. But then you will have bundle segment controlled by points, plane, line....it will not be easy to modify your geometry.
if you manage your links properly, you should not have downstream problem. You can always change context, at least if all links are from published element. You can setup your CATIA env to accept only link from published element.
