what will you do if found pedestal with top concrete cover say about 120 mm (while the design state that concrete cover 50mm) ? This condition raise after do core drill to take a sample..

It depends. A picture would help. What do you mean by a "pedestal"? What is the function of the reinforcement?

Two issues with that. The anchor bolts will have reduced development length with the pedestal verticals, and the top of the pedestal is unreinforced for lateral forces imparted by the column base. Whether or not this creates an unsatisfactory condition depends on the forces involved.
