When I make a generated report, sometimes (but not always) the figures of the deformed body are covered by a grey figure of the undeformed body (as shown in the attached figure). What is the deal here? How do I make it so there is not the grey body covering the results.

Are you using Windows 7? Try turning off 'Aero' windows settings as it often messes up generated plots.

I haven't seen this exact issue before, though.

I do use windows 7, but I did change to windows classic (that disables aero, but I'm not sure if it is "off" enough).
