I have Edit Displayed my components in an assembly and changed their color. Is there a way to save those setting so the next time that I call up the assembly, the colors haven't defaulted back to the original color?

If you save the Assembly, the edits that you made to the Components of THAT particular Assembly should have been saved as well.

That's what I thought, but it's not happening. Would it matter that when I save, i'm saving work part only on the assembly?

We usually attribute that sort of behavior to 'cosmic rays' atom
