IEC 62305 states that every cable that enters into the building from outside has to have a surge protection device. Is there some way to by-pass this rule, because there are lots of motor feeder cables and it is not easy to put surge protector on every single cable.

A control or communication cable if it is an optical-fiber cable no SPD is required. Only the metallic parts [shield, screen or armour]has to be grounded at boundary. Power cable needs SPD.
