I have an assembly that has all the parts on the same layer and all set to be "shown"
There are 3 parts that are invisible. I have checked their layers, properties, transparency, object display.
Any ideas as to what could be making them invisible?

Have you checked the refernce set? Perhaps it is set to empty, or the ref set used has no objects in it.

Make sure the layer they are on is visible in view (Format>Layer Visible in view). "Reset to Global" should show any layers not visible.

Also check the "show components in view" and see if any are listed there (Assemblies -> context control -> show components in view).

Hide components in view is usually used to hide them in a drawing view, but it can also be used in modeling views (though I'd advise against that).
