I am trying to calculate NPSHA on cooling tower pumps we have on-site to check if they meet the mfg NPSHR and I was wondering if I should treat it as an open tank and add atmospheric head on it.

The cooling tower basin is not any different than any other water tank. Add the atmospheric head on to the level of the cooling tower basin.
