The problems are
Waste of building material , Increase of Labor cost , Increase of cost of material , destruction of structures or building , increase of duration of completion of work , Interference of various contractors functions (Interference of cable s , tubes , pipes ), damage to existing work done due to destruction for unforeseen  installations , Transfer of bi-products of destruction , reconstruction of the damaged parts of the building , discovery of structural problems during of the completion of the task (blaming game for the problem among the engineers ). Which affect The investors , The  contractors , workers , sales people , customers  , neighbors . the results are Increasing the price of the finished building , unhappiness of investors , unhappiness of the customers , destruction of the relashionship between contractors and implementers . deformation of the parts of the building ( forgotten air ducks) , damage to the existing completed works.
If you suggest me a solution , I would appreciate you.

My suggestion is...avoid all of those nasty problems by using good design, inspection, construction and marketing.

More seriously: those problems are mainly a matter of bad management, so report to the board of your company (and if you are in the board, feel guilty for that and restart studying the basics of management).

I agree with prex in that these issues a management problem, however I frankly doubt these necessarily a "company" management problem. Humans simply are still struggling to reach more advanced levels of happiness through good understanding and will. Hence you can be one of the more advanced guys in your area of expertise and still suffer from these issues, some simply escape the ordinary extent of your ability of action and those that have them in their hands maybe ignorant on how better do, or simply, unwilling or unable to do so.

i'd go with silver bullets ... you've hit every possible problem (short of natural disasters and terrorism).

you've looking for project management tools to help with material ordering, scheduling, interfacing (between various contractors).

Make a study of which problems have the biggest negative effect and start with fixing those.

beat to fit, cut to suit and paint to match...

In other words, sometimes things don't come together as planned and the only solution is to struggle through it and get it done. Chalk it up as a learning experience and use that wisdom to help the next job go smoother.
