I have estimated the cost for civil works of a certain 3-storey office project. Can we estimate the Mechanical, electrical, and architectural cost by getting the percentage?How much percent is the electrical,mechanical and architectural cost would be?

There are rules of thumb BUT it really depends on if your building is a rule of thumb building!!  Most aren't.

Use RS Means.  It is the standard in the US for conceptual estimating.

Have the mechanical, electrical, and architectural people on your staff prepare SWAG estimates.
