I have a small assembly in which I want to submerge into a river and analyze:
1.) The static water pressure on all surfaces.
   A.) Do I have to pick each surface or can I just apply to all?

2.) The Force of the Flow on my assembly.
   A.) Do I have to pick each surface or can I just apply to all?

3.) The change in water velocity/flow through my assembly that my  assembly will have caused after placing it in the river.
   A.) Which options would I pick?

1+2) yes, you need to pick the surfaces.
3) The FEA won't solve the fluid flow problem, you will have to use some other means to calculate, estimate, or measure the fluid forces and flow rates.
