I get "The attached flange has warning deficiencies" advisory warning whenever I try to generate my report for the attached model. I cannot see any problems with the flange that it is talking about. Has anyone gotten this same warning? What is it refering to?

If you suppress "warning" messages, which are informative only, you will see the following in the report:

The attached ASME B16.5 flange limits the nozzle MAWP.

This is a common warning when using pipe, as the pipe can usually take much more pressure than the flange.

Ok, great. I just wanted to make sure I had not forgotten to specify something critical about the flange and that was why I was geting the warning.

That is kind of a vague warning message.  Perhaps, it should say "The attached ASME B16.5 flange limits the nozzle MAWP" in the warning message.  I don't know. Just a suggestion to Codeware.
