I am not familiar with Solid Edge therefore I am Sorry if my question is too simply.. :)

I use Solid Works every day and I know very well how important is maintain order in project catalog. I am using  models 3D in FEM simulation therefore I Have plenty additional version of the same Part (proper simplified  version). I have following question:
After first step of project I have assembly with optimized parts. I didn't care about names of files during designing my components and now I have to make order in project files structure. I must change names each of them.

Now I am opening main assembly and during editing each part in this assembly I am using "Save as" for each files. Problem is there because old files are also in the project catalog. I noticed that: The drawings I have prepared before are linked with old named files (older one)
There is plenty of work to rename each part and proper linked it

In Solid Works I have standard tool: Explorer. It finds relation / links for each part and changing name (CHANGING - not create new one)

I am sure that in SolidEdge is some good way to proper RENAMING files which are linked with many of others files.

 How to make order in project catalog ?

You should use Revision Manager.
It's similar to Solid Works Explorer, but probably more powerful.
It will allow you to do rename, and replace and copy/replace.
You also have search and replace functions similar to Word or Excel so that you can replace a common string in the filename with another.

Unfortunately there isn't a tutorial, but you will probably find something on YouTube.

It will be a simpler process if you only have models to do, and not drawings.

Easiest way to start it is right click on the top level assembly in Windows Explorer then select 'Open with Revision manager'.
You will then see a window similar to SolidWorks Explorer.
Hover over the icons at the top to see what they do - you have Expand All, Select All, Rename, Copy, Replace etc.

I've used Solid Edge for 7 years before moving to another company which uses Solid Works, and I must say, one of the biggest thing I'm missing from SE is the Revision Manager. It is a more powerful tool than SolidWorks Explorer but at the same time with more power comes greater responsibility so you have to be careful while using it because you can screw all your links. Take some time with a test assembly of a couple of files and drawings to completely understand how it works and I'm sure you will appreciate the possibilities offered by this wonderful tool.
