I had a previously qualified PQR in which i used 12 mm thick plate for qualification.I used the same PQR for one project but same was rejected by TPI.

The reason behind the rejection was that the two mechanical tensile  sample were having the thickness as  10.7 mm and 11.1 mm in test report. The Senior person from TPI told me that you can not machine the sample from 12 to 10.7 mm or 11.1 mm, you can only machine the excess reinforcement from weld metal and should use the same thickness as far as possible.

Does ASME SEC IX has any such restriction on thickness of sample for tensile test. It looks i need to qualify a new PQR now.

I think your customer is mistaken.
You might make the argument that the machining done was necessary to achieve parallel surfaces.  It is quite common to experience some distortion in test coupons and in my opinion machining .9 mm and 1.3mm to achieve parallel surfaces is very reasonable.  

Refer your customer to interpretation IX-92-79

Your A.I.A. should be able to supply you with a copy.
Alternately, you might try the Linda Hall Library.  I've found them to be a good source for individual Code Cases.  I'm pretty sure they can supply interpretations also.
