Mating two parts with multiple scattered holes

Hi All,
I need to mate two parts with each other using M4 screws.
The bottom part has 20 M4 threaded holes with a TP of ᴓ0.28mm.
To make the problem simpler, suppose the top part has 20 ᴓ 4.5mm holes in their nominal position.
The manufacturer of the bottom part checked it with a CMM machine and found out that he did not meet the ᴓ0.28mm tolerance requirement. I do not have time to ask him to remanufacture it and I do not have both the parts in my hands in order to check mating possibilities.
Is there a way to calculate, or model this situation in order to find out if in a certain orientation a mating could be achieved of both parts?
Simple transformation in the X, Y axes is not sufficient and I need to check rotation possibilities as well.
I use NX4 CAD software, and the repositioning feature is to clumsy for this exercise.

We use NX2 with the eMPower Quality/Valisys interface for all of our DCC CMM programing. That software provides all kinds of best fit options. This is not something we could do with NX2 alone, however. We need that 3rd party software. The new inspection module available in NX7.5 likely eliminates the need for this 3rd party interface but we haven't examined that option yet.
