I am currently reading pump station design by Jones. I noticed in the valve chapter of the book it says that RSG valves are restricted to nearly horizontal pipelines and the bonnet must be oriented up.

why is this? Myself and others around my office have seen them on vertical piping and can't figure out why this is stated other than maybe a greater chance of debris getting hung up

When clearances (or depth of bury etc.) allow, I believe for perhaps many reasons it is probably at least good practice that gate valves in general be installed in the vertical position (i.e. bonnet up in a horizontal pipeline, I believe as most normally pictured in manufacturers' catalogs). It also makes sense as you say that when an application involves a lot of debris potential (e.g. raw sewerage), that may be a particularly good reason for a main valve stem to be recommended in the vertical position.
