I am designing a military facility and noticed that UFC 3-301-01 with change 2, adopts the IBC 2009 while the UFC 3-310-04 (Seismic design for buildings) still references IBC 2003.  Does this mean I have to design to two different versions of the same code? or am I missing something?  Any help would be appreciated.

It usually means the federal government hasn't gotten around to revising UFC3-310-04 yet.  I would just use 2009 and state that is what you have done or you can ask for a clarification from the contracting officer.  I work for the Feds.  It is not unusual for the documents to conflict.
