Merge/Cut Instances problem

Hello, first of all I am quite new to Abaqus. I am using Abaqus CAE 6.8.
What I aim to do is create a structure with porosity inside it. I have created a cube, and also a smaller sphere as 2 seperate parts.
Then I instanced the parts into the assembly, and created linear patterns of the sphere so now I have a number of spheres spread out inside the cube.
However, when I try to cut the spheres from the cube to create the holes, the new part is created but without the cut spheres in the inside, so it just creates a new solid cube with no holes inside it.
This is very strange because it works if I try to cut 1 or 2 sphere from the cube instead of selecting all the spheres and cutting them in one go. Obviously I cannot cut a few spheres at one time and repeat this process because I have a large number of spheres to act as porosity and and it would be tedious to do this.
I think this has to do with the memory i run with, as my computer only has about 2gb of ram. Any help would be much appreciated. I have attached my problem before cutting it so if you guys can manage to cut it please show me!
