Under B31.3, are there any requirements in regards to design or registration governing the fabrication of a  hydro-testing manifold.

Not in th USA.  Just follow B31.3, and any applicable in-house pipe specification.  If your manifopld will conflict with your 'house spec', write & *sign* an exception to that spec, giving the design criteria you followed.  A manifold is just more pipe.
