In the restricted earth fault protection, why should the CTs secondary common/earth be on the transformer side not the bus-bar? Does it affect the stability? Yet in the differential it doesn't affect the stability as long as the connections are identical before and after the transformer

If the CTs that form the other end of the REF zone are grounded away from the transformer then the neutral CT would need to be grounded away from the transformer, same as for any other differential.

I believe that too, but the consultant made a comment that all the ground points should be in the protected item side (not away from it), recommended.
It is an auto-transformer, does it make difference?

Toward or away from - doesn't make a difference if all are the same.
