Thread hole to fix a pin goes through whole body if pin hole is small

Thread hole to fix a pin goes through whole body if pin hole is smaller than thread.
I have modeled a cylinder symmetrical around CSYS. There's a hole through it (like a tube) with the CSYS point as center. I want to add a thread hole perpendicular to the hole also with the CSYS point as center. Now this only works if the thread is smaller than the hole's diameter. If it's not, the thread hole goes right trough the whole body. Instead I tried to add a thread hole with a depth value, but I can not use a depth of zero. And because the CSYS point is the starting point of my thread, there's always some damage of the hole. How do I solve this?
Bonus question. I've a file with an extrude of a circle. But the file is over 2MB in size. Part clean up reduced the size a little bit, but not too much. If I redraw it, it's just over 100k. How does it get that big?

HINT: Don't make this harder than it needs to be.
Place a point on the face of the cylinder where you wish the tapped hole to be and then just select it as the origin point. Note that I enabled the 'Relief' option as that's generally the case when drilling normal to a cylindrical face, particularly if you're going to tap the hole.
