I am still in the beginning stages of my career as an engineer and my company is wanting me to look into putting together systems to safely deliver and ignite natural gas in utility boilers. Our company has traditionally been doing this with #2 fuel oil and also supplying replacement parts for natural gas units but never designing the whole natural gas systems from scratch...

Is there any books or classes that may help me here? I have NFPA 85... and my old thermal-fluid sciences textbook from college... so I'm thinking I need some guidance here... and I'm the only guy here that will be doing this so no help from anyone here... any suggestions will be appreciated.

It sounds as if you are re-inventing the wheel. You could get a leg up on the problem by reviewing vendor literature from burner vendors, or visiting their sales booths at industry shows , such as PowerGen. But you are talking about competing against  a mature industry without any experience of your own- sounds like a wild shot.

The gas piping and valves etc must meet ASME B31.1 rules within the plant, and the supply piping from the interstate gas pipeline would meet federal rules up to the meter.

"Steam" by B&W is a good reference, and if you can find it "Combustion" by the old Combustion Engineering is another.

Otherwise I echo the words of DaveFitz.  Google up RV Industries and look at their wares.

Funny, I got my start many years ago converting gas systems to oil firing, principally #2 and #6.  That was back when the conventional wisdom was that we had just about run out of natural gas.  HA!  (Hello Jimmy Carter)

Get assistance from the boiler manufacturer or actual burner manufacturer.  These would be my first calls, you very well may end up subbing the work to them and act more as project manager of the task.  
Tieing the system into the BMS is critical, not knowing what you're doing can cause an explosion and put lives at risk.
