In a high rise building project, the project is still on going, but there are some problems detected.

There are some part of columns, and beams are facing honeycomb,and result to the reinforcements to be rusty. What actually the best way to solve it? Also, the columns are not in good alignment, how can i do to correct it?

Please kindly drop your professional advise. Thanks.

It depends how bad the honeycombing is and how highly stressed the column is. At best at may just need sone proprietary repair mortar (by Sika or similar) at worst....

The best way to avoid issues with alignment is to check them before they are cast.

But if the local stresses in the slab can handle it then it may just bea case of checking an additional moment in the column and a force couple into the stability system.

Above advice is good...

and a light coating of rust is not a problem as long as it is tightly adhered and that the rusting is on the surface only.  Not good if there are areas of rebar 'scaling' off.

Dear dik, the building is going to construct as high as 45-storeys.

It would be instructive to know your role in the project team for this building.  This is a large project and would involve many people in the construction, and some may have conflicting interests.  From your question, it sounds like there may be serious quality control issues with the concrete work, but it is impossible for us to give good advice from afar without a lot more information about the structure.

Scary height for eccentricities... I would have serious reservations about the contractor... and this is only the beginning, else the eccentricities are at the 40th floor.  For a really tall building... this is unacceptable, IMHO.
