will there be any long time effect if we connect 380V 60Hz motor to 400V 60Hz supply?

Lower pf, higher no-load current, higher iron losses, higher temps and hence lower life.

Where do you have 400 V, 60 Hz by the way ?

400V 60Hz was the clients requirement and yes it is not a common voltage here in the Philippines. The motor was designed with triple voltage 220/380/440V 60Hz.

Are those effects will still happen even if the motor has 5% voltage tolerance?

My guess is that you are actually in luck.  Probably actually about a 205/410V motor with that name plant.  380V is less than 8% down at 380 and less than 8% up at 440V.  Those three voltage probably only involve two different connections.

Then you don't have a problem at all! Connect the motor for 400V operation. Since you have a double-delta connection for 220V - change the connection to double-wye (1.732X220 = 380V), about 5% over(400/380).
