I'm trying to set up some customer defaults that will be enforced for all NX users (site wide setting). I see from the documentation that I will need to set up an environment variable to point to the directory where nx6_site.dpv will be stored. My question is how do you control who manages the site settings? Is it controlled by who has write permissions to nx6_site.dpv? Or is there some other mechanism within NX?

Yes, as you surmised, the dpv file write access needs to be controlled at the operating file system level (or via network share permissions) etc.
There are methods in NX to insure that creative users do not redefine the environment variables which point to the dpv locations. This also eventually relies on restricting the write access to a file on disk.

One more question: Right now the nx6_site.dpv file does not exist; can I simply copy my nx6_user.dpv and nx6_Drafting_Standard_User.dpv files rename them from ...user.dpv to ...site.dpv and use those as a starting point?

The directory name that contains the .dpv files has to be named "startup", the environment variable for the site (or group) level has to point to the parent folder of "startup", not to "startup" itself. The help file was a bit unclear on that point.
