Say I insert an assy into my main assy. Now, is there anyway that I can rotate or move parts in that sub assy? Normally when you insert a assy or sub assy into your main assy, that assy acts as a seperate entity. Is there a way to make a component(s) inside the sub assy so it can be moved or rotated?

Right-click on the subassembly in the feature tree and choose "Properties".  On the right-hand side, choose the radio button labeled "Flexible".

Bear in mind that handleman's answer will only work if the parts in the sub-assembly aren't fully defined.
