Is there a way, using the rack and pinion mate in solidworks, to keep the rack stationary so that the pinion rolls along the rack?

You can fix your rack and let the pinion just mates on the side face and then add the rack/pinion mate.

There is no best way.  The way you decide to fix components within you assembly depends upon your design intent and good modeling practices.  You can just fix it in place by clicking on it and selecting "fix".  Or you can mate it to another object.  Or you can mate it to the reference planes.  Or...
